At then end of the episode (for the "tag" scene), Kirk's nephew Peter has recovered from his stay in sickbay and is brought to the bridge.  He has been outfitted with clothing (a uniform like his uncle wears) and is even allowed to sit in Uncle Jim's command chair.  Peter's parents are dead and the mood of this dark episode remains comber as Kirk discusses with his nephew the boy's future plans.

Operation: Annihilate! ran long, as many Star Trek® episodes did, and a decision had to be made to cut this scene in its entirety.
